Some problems:

You have a field for +attack speed%, but no field for +cast speed%. I'm fairly certain cast Speed bonuses stack additively. You can't just put a cast time field there or you'll overvalue cast speed. To do it correctly you need to put the BASE cast time in the field, then put your cast speed bonuses down in the Additional Mods section.

Node 546 should connect to nodes 549 and 548.
Node 292 should connect to node 668.

You don't include the Cast Speed bonus on Frenzy Charges.

The +attack speed% for weapons is the local weapon modifier that applies only for this weapon. All other speed modifier (namely global ias and global faster casting) have to be entered in the additional stats region.
If we could access the character API as the website, then we could enter all these values automatically, but I'm not sure if we get the access and I fully understand that some/most/all people don't trust random guys from the internet and enter their password.

Aside from that, I upped the new version and also fixed the AR -> ACC, Armor -> AR, attackspeed -> attacks / sec, castspeed -> casts / sec.
Also corrected the lately changed Twohanded ACC node.
If your gui.txt contains Armor that might cause problems.

Regarding the web app: I'm afraid that that won't happen as I won't rewrite the whole GUI (took me hours).

Are you sure that the skilltree.png and the skilltree.xml is in the same directory as the .exe? And that .NET 4.0 is installed (check in installed programs)?

Hm, then it's really strange. If you "installed" it in the program files, then maybe you need to start it with admin rights or copy it to a directory where no special rights for writing (and maybe reading) are needed.
If the issue still persists, pls write me - if you want - a PM with instant messenger data that we could fix it together.

Excellent job. It's a great planning tool, in addition to all the other functions you're working on. It'll be nice to not have to "count" the number of skill points allocated while planning a build manually.

I hope you're up for a challenge though, as the push leading to open beta might turn updating this into a full-time job... Good luck.

I'm not sure if I understand you right, but there is a little Skillpoint counter (though relatively small) on the left side under the box with the level, extra skillpoints and base stats.
