I think that item is valid - those two mods are allowed to stack (but a third one of the same type of one of the other two would not be).
So to confirm, items are allowed one "Percent Defenses" mod and one "Percent Defenses with Bonus Stun Recovery" mod.

What if we used Eternals to craft and have imprints with the bench crafted mods? Will the imprints bring back the item to the imprinted state minus the crafter's mod?
The item will lose the invalidly stacked mod each time it's loaded from the database. We'll check the Eternal case, but it should be fine.
you just admitted that you can fix legacies 'no problem'

it is the same - only scale differs. but even that does not mean much if it is done 'on fetch' - no need to shut down the realm, people have their gear edited only if they log in (and people do not login all at once so no real downtime/performance impact)
we are in late 2014, performance in such small environments should no longer be ever mentioned as a problem
legacies enrich 'economy' so these are there to stay. and the outcry of all the flippers that stocked ie 200 rainbowstrides? there has never been a technical reason for legacies.
