I can't see how you draw that conclusion. As long as a boss has a moment with trash mobs around, it can be permafrozen from that onward. It doesn't matter whether the phase is long or short...

Permafreezing dominus and map bosses with just 2 linked gems is obviously way too powerful and not something GGG really want from freeze mine.

When you solo, you can easily run a single target skill and use Freeze Mine to keep any boss besides Brutus permafrozen. However, many people play in parties and there's a chance of a MF culler, summoner, AoE-only, and so on. This means that those few monsters that allow you to permafreeze those bosses die and therefor only last a short amount of time.

What I say does not ever apply to the few situations it applies to. I generalize so that it can be applied to all forms of boss fights.

Ex 1: You solo and use single target skills only. Disregard what I said.

Ex 2: You play in parties but still only use single target skills. If anyone in your party kills the weaker mobs, keep in mind what I said. If not, disregard what I said.

Ex 3: You are an AoE MF culler. You will rarely be able to permafreeze bosses so this applies even more to you on the "most" part.
Through some deaths in Catacombs and Library/Archives caused by mobs just perma frozed me until I was dead, I realized that it is just fair if players also can perma-freeze mobs.
And Mobs don't even need Ele Prolif, just a bunch of freeze skill casting mobs within a room and even with 75% ele resists and flasks for freeze/shock dispell you will have a rough time as melee if you aren ot fast enough or can jump/warp around like crazy.
These Skellies must crit like crazy if they can freeze you even with 85% cold resists (flask). I know there are certain uniques that can make you immune against cold but this may not fit into everyones build/budget.
So overall, like usual, the PoE game balance is a thing of it's own. We have OP player skills and OP Mob skills, so I would call this "balance of force". ^^
