No, I am guessing that the dungeon which I "portaled" out of, was indeed flushed. However then when I walked out of town (I had not discovered a useful waypoint and no more portal), then I found that the zone right outside town, and outdorr zone, was still maintained.
eg.
town > zone 1 > dungeon
Server flushed dungeon + portal, but zone1 was remembered.
Ah, zones with 3+ exits stay open for 15 minutes while zones with 1-2 exits stay open for 8 minutes. It's a weird inconsistency to keep in mind, but from what I know, that is how GGG intended it for whatever reason.

I think that such decision (to remove areas, left long time ago without attention) was made to clear servers memory from unnecessary garbage such as loot, creates, dead or walking monsters and so on.

My understanding (which might be outdated) is that it's not how many exits they have specifically, but whether they're side area or somewhere you're expected to come back to.
For example, when you leave the mud flats for the fetid pool, you're obviously going to be coming back there, so it should stay open longer. But when you leave the fetid pool back to the (hopefully not reset) mud flats, there's not much point keeping the pool open for as long, because you're less likely to be returning.
