And how do you know that it is a limitation of the engine? Got any developer quotes to back this up?
Even if that is true for many skills that are connected with movement they should just make the casting animations as near instant as possible to reduce this negative effect.

I'm going to need citation on that one. I feel the current cast times play an important role in balancing things, if not in PvE then in PvP (without the pause on Phase Run it would be a lot more painful to go up against IMO), but there should be some skills that can be activated on the move, maybe even support gems that allow it with appropriate drawbacks.

Check out D3 arena PvP videos. Those show us that being able to cast skills during a move means nothing in balancing PvP. You can always balance PvP.
If reducing Phase Run bonus damage (and of course other skills that would be made better) is what is needed to give us better animations and more fluent combat then they need to go for it
