I think the issue is with the links showing on the atlas map does not match up with the links the game uses to check if the map is accessible. I had the issue and was unable to open map A (see image) even though I had done the map that appeared to be connected. There were several other maps in the general area that I had similar issues with, even a node completely unconnected (see map C). After I completed map B I was able to open up and complete Map A even though they appear to have no connection. I think you just have to complete nearby maps until you complete the one that the game thinks is connected. It has to be a map node that could be connected though so it is a little like finding hidden passageways in Delve.
