The giants are not necessarily the most efficient. The issue with crossing the desert is that you need supplies like food and water. The supplies has to (prior to railroads) be transported by humans or animals who uses up supplies. The more supplies you bring, the more humans or animals you need to transport said supplies meaning you also use up more supplies. In short, if you bring twice the supplies, chance is you also consume supplies twice as fast.

A giant is big and can pull more than a human, but since it's big, it also used up far more supplies than a human.

The issue with crossing a desert is figuring out how to get as much distance as possible with minimum supply consumption. The act 2 caravan is definitely not the way to go while undead skeletons would be.

Ha! If you go to the front of the Caravan cart and look at all of the people the Witch will comment that undead would be far more effective for what they were trying to accomplish.
