Lost all my Atlas progress

Apparently, you have already converted your map tab to the current series (and all maps in it are now the current series). You will have to complete the Atlas again, or buy legacy map on the trade.

Final question...
So in every new league I must be cautious to "BEFORE" migrating my maps, play a Rare T9, so I don't lose ALL my atlas progress I worked so hard for? |

Yes, but not necessarily T9, but a map of that tier or higher, to which your atlas is completed. (Yellow maps should be rare, red maps should be corrupted rare)

It happened to me and my friend too, we are problably not going to play anymore as we think it is unfair to punish players.
the massive experience penalties plus this now, they can go to hell. |
