Stash quality gems untill you have 60 of them. Put all into trade. Remove one by one until you have no wisdom scrolls or fragments. Sell, put remaining gems to stash and collect more until you have 60.

A solution to avoid counting to 40 each time is just take full inventory of flasks or gems and start selling them, once you put about 75% of your junk into the vendor's window keep putting more and start paying attention to the result. At some point it will be pure gcd/gb without scroll fragments, that's when you accept the trade. You will always have some left over gems/flasks but just save them for another time, that's how i do it and it takes less than a minute and 0 calculation.
