If it gets a good corruption (normally an implicit), the quality won't be modified and you'll still get whatever bonus you would from quality normally, like armour or weapon damage -- this can be a noticeable improvement to the item.

Once you've corrupted the item, you aren't capable of putting quality on it via whetstones or scraps anymore, so it's like the item had some potential that it'll just never be able to have all because you didn't click the mouse 40 times :(
