Ship fulfilling quota didnt count towards challenge

I was just about to finish my 40/40 challenge with my last incoming ship.

The problem is it didnt count toward the challenge even though a whole new set of items appeared as a new quota. Another ship even completed a 3rd (31/30) quota but didnt count either
