It seems to be a quest state bug, not an invisible storage slot bug. Please do take note of the Favoured Map board on the left-hand side, showing the 10th and 11th slots (which correspond to the Searing Exarch and Eater of Worlds) unlocked.

Naturally, the should not have any other watchstones, given that the 8th and 9th Favoured Map slots (corresponding to "Uber Elder" and The Maven) are still locked. (hence they shouldn't have any watchstones from there)

This has also happened to me. I was able to obtain the Grasping Voidstone by again defeating the Eater of Worlds. I did however already complete both of these as you can see from my unlocked favorites.
