Question!

Why the harvest craft system doesn't have minion or totem modificiers?

You can still use Horticraft in order to craft some minion modifiers on a Convoking wand, or some influenced items that boost minion statistics.

As for Totems, I expect there will be a major reworking on how they work since they have reworked literally any other mechanic. But apparently the idea of stopping for a moment to place them is/was not liked from the zoom-zoom players, so it wasn't really much populare.

While minions... well, it's one of the few things Fossilcraft have retained from the big nerf they gave them in 3.10. Let them handle it with resonators.
Minion and totem tagged modifiers are so rare that it'd likely be far too powerful to allow. For example on boots the sole minion mod is the elder +1 spectre gems mod, on rings its only the redeemer minion damage mod (or essence/crafted mods). That degree of targeting - plus the odd state where most items can't generate minion mods at all - would just be problematic.

And it's not like this makes minion gear much harder to create via harvest crafts. Just get a base with a minion mod on it and work from there - harvest crafts won't interact with the minion tag so it's safe from most crafting options. It does mean that fossils and essences are very useful for starting minion crafts though.
