Yah i'm missing 3 skill points too so far, after standard got a new toon reset you need to do all new quests, so i did, and im still missing those points at my raider, btw bandits quest is buged too, i can't finish because Alira's or Kaytrin's amulet are not droping...

For the record, you can type "/passives" into chat to see a breakdown of all your passive points and what quests have granted them.
