This is not a bug. You get the challenge for killing an Architect and leaving one who would upgrade it to tier 3. Your room would normally be tier 2 but got upgraded by Temple Nexus. The Bother progress: 11% You don't even imagine how much harm you've caused. I'm not sure I'll live long enough to finish "The Bother". You're one of my murderers.
