They don't seem to care, or at least don't care to comment that they do care or not.

I got the same issue. All guardians killed and i have them in the atlas but not quest.

That is not a bug. Lets just say minotaur, phoenix, hydra and chimera are not the names of the guardians that the quest refers to even tho people refer to them as guardians. Use the fragments to progress in the quest
