If I have the setup of CWDT + Molten Shell, will that trigger Master of Discord's 20% cold pen proc? Or do I have to actually cast it myself? The wording is a bit vague... "used a fire skill."

The general precedent for "on skill use" effects is that it has to be a manual use and trigger gems don't count. That's not to say there can't be exceptions (although there aren't yet any that I'm aware of), and I don't know for certain in this particular case, but it seems very likely to me that that's how it works.
