I guess for completion's sake it's worth mentioning that any other Increased/Reduced Damage Taken modifier is additive with Fort's Reduced Damage Taken; most notably Shock and Abyssus fall under this category.

Armour mitigation does scale negatively against damage, as you say. The game takes what would be the resulting mitigation and adds the % from endurance charges before damage is deal. That's my understanding of it.

Abyssus says "Physical damage taken" while the other effects are "reduced physical damage". Fortify says "Physical damage taken". Therefore, abyssus is additive with FORTIFY and not with the armour and endurance charges, etc. If you are going to contradict this, I need a citation for it.

Probably an editing mistake, it was quite clearly stated both here and in that linked thread.
Wish the armchair developers would go back to developing armchairs.
