I just recently made a shop thread. My question is if I place the IGN under my main and I am not on my main will I still get Whispers? If not will I receive whispers across all my characters if I place my account name in my thread?

You can use any of your character names. If someone whispers you, it will automatically be redirected to the character you are playing on at that given time. Please note that your account name will not work.

If someone uses /whois for your main name, and you are on an alt, they will receive a message that you are offline. However, if they message your main name in the same situation, they will not receive a message that you are offline. They will not, however, receive the name of your alt unless you respond. If they add you to their friend's list, they also see that you are online, but also see the name of your alt.
