I think you need to replace as much gear as possible with items that have flat physical damage rolls or replace your weapon with something that has higher base dps.

The weapon is not the problem. But I agree on the flat phys. The problem is that he has no flat phys on his jewelry. A steel ring with an additional flat phys roll could boost the damage by maybe even up to 30%.
Changing the weapon might be too much of a drastic change at this point.

Edit: ok, that skill tree just pisses me off. Dude, I know prism scales from phys damage, but still... you didn't take a single node that gives you elemental penetration! My suggestion is a drastic one, but... go non crit. Yes, I know, flaskfinder and all that master surgeon flask refill and stuff, but... it would open up a lot of options in the skill tree. Also you could use phys projectile attack damage instead of increased crit chance in your link.
