Atlas quest is impossible to finish after a server restart/crash

I was doing the cataclysm's wake quest on Corrupted Nexus map. After I finished map, I received atlas points and spent them. However, at the same time, server crashed/restarted and after logging back to the game, the atlas tree is untouched, I don't have any atlas points, the quest is back here but the map is completed and I can't enter any Corrupted Nexus map again.
