I want to know if the 10% increase to weapon damage is talking about base weapon damage or modified weapon damage.

What if i add iron or lightning runes, or increase the quality with blacksmith whetstones. Does it take that extra damage and further increase it by 10%?

Yes it does so it matters what you socket.
