That's not at all how they work.

Monster level is determined by waystone tier + atlas effects. This is why it shows you the monster level when you put the waystone in the atlas.

I understand that there are thing in Atlas that change the level. But the waystone have it's "base level" before the Atlas mods.

Maybe showing one level on the item and different in atlas could be misleading/ a problem so maybe that is why they don't do it.
