Is it time for Essences & Fossils respect Metamods?

Personally, I think yes.

With recombinators, getting multi essence mods / fossil mods on single items is now possible.

Is it time for Fossils & Essences to do the same, and respect metamod crafting methods?

Fossils should anyway IMO as much of the functionality of fossils is identical to harvest when it comes down to it and they respect metamods for some reason.

Essences is probably a nope, fixed guaranteed mods are just too strong its like above except without the possibility of rolling garbage T13 life or 1-2 phys, so effectively 10x better in the situations you can use it.
