Flasks Shown As Empty When Fully Used In Town

Flasks seem to get empty when using them in town,

Those flasks display empty because they are empty - you can no longer use them.
Flasks, if empty, are refilled as you leave town. I guess it's assumed your character is smart enough to refill any empty flasks before leaving. | |

If your Flask get emty in town then you can also take it off an put it back in the slot and it will be full again.
